    Illumina Hi/MiSeq turn around times

We have 1 HiSeq and I was wondering for times when we are bottlenecked, which core facilities have capacity to serve other universities that can do human WGS on HiSeq or human exome capture. What are the typical turnaround times. Would it make a difference if I sent DNA or I did my own library prep? Rough cost of WGS versus exome (ballpark?). Turn around time is most important though.

We sent off some WGS samples to the IGN which has an incredibly long turn around time (16-20 weeks). Often we do not care but in some cases it would be nice to have samples processed sooner.

This post might have been better suited for the service provider section as I suppose I am not opposed to a commercial entity doing the sequencing. I probably would prefer working with a core facility though.

Perhaps we need to start a section where entities can post when they are likely to have spare capacity available and cost per run.

I assume this would work best for ready to run libraries that can get on the instrument in a day or two after receipt.

We generally have a backlog of libraries but sometimes find a machine or two idling for some time when libraries are not ready to run.

Here's a site that I have not used that can help facilitate selling extra capacity: http://blueseq.com/

          Hi Adaptive,

          Have you found spare capacity?

Nine Things a Sample Prep Scientist Thinks About Before Sequencing
            by SEQadmin2

I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

Here are nine questions we think about, in roughly the order they matter, before...

From Collection to Sequencing: Why Sample Preparation and Preservation Define Sequencing Data
            by SEQadmin2

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
