Just to let you know we've updated Novoalign with a quality calibration function and with support for the Illumina 1.3 fastq format read files.
There's also some performance improvements especially for long reads from the GAII with long paired reads aligning up to 4 times faster than short paired reads with earlier versions of Novoalign.
We've also increased the maximum number of mismatches allowed in paired end reads. Novoalign can now do paired end alignment with a score up to 511 which is more than 16 mismatches at high quality bases and even more with lower quality bases.
