    PhD position oral metagenomics - Amsterdam

    PhD position: Metagenome of the healthy oral ecosystem

    Academic Centre for Dentistry Amsterdam - Netherlands

    I am looking for an enthousiastic candidate for a PhD position on the oral microbiome at the Academic Centre for Dentistry in Amsterdam.

    In this project, the PhD fellow will use next generation sequencing techniques to gain a comprehensive insight in the functional composition of the oral microbial ecosystem, and the interactions between the microbial oral community and the human host. This will be performed through amplicon and whole genome sequence analysis of samples obtained from clinical evaluation and intervention studies. Using existing bioinformatics tools, sequence data will be related to data available in literature and public databases, integrated with the outcomes of clinical, immunological and biochemical tests and used for further health biomarker selection.

    The candidate will be part of a multidisciplinary effort aiming to explore the oral ecosystem and to identify processes involved in maintaining oral health status and will work in close collaboration with clinicians, scientists and PhD-fellows from other subprojects within the project.

    The project is funded through a public - private partnership (TIFN) involving leading industrial partners from the food and personal care industry, and three academic partners.

    Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.

    I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.
