I'm working on yeast, and I'm interesting in a protein that binds to RNA.
I would like to find two things regarding that protein:
1. The binding sites of that protein to the RNA.
2. I have treated and untreated cells, and I would like to compare the levels of binding between the two conditions.
The first question is similar to ChIP-Seq, and the second one is similar to differential expression in RNA-Seq. However, none of them is exactly what I'm interesting in.
Do you have any suggestions on how to do this?
Also, what should I sequence? Do I need control beside the treated and not treated?
