I have a single BAM file created while merging fastq files for both R1 and R2 for a single cell RNAseq. Now I just want to run GATK to see if some variants can be detected. As far I know GATK needs read group info. But I am not sure is it appropriate in my case! What exactly should I do. Right now I have a single BAM file of unique good quality mapped reads.
