    Defining the path to BWA inside Stampy

    I am in a situation where I have two folders inside my user home directory- one for BWA and one for Stampy.

    When using -bwaoptions with Stampy, Stampy will not function without having a defined path to the BWA executable. My question is, how can I manually define this path to BWA?

    I have looked through several of the Stampy python files, but have not noticed any clues.

    Thanks for any help.

    UPDATE: Now having a stronger grasp of linux I have realized what it means to define a path.
