what is in your "allfiles.txt" file?

Each filesets must be in a line by itself. And please make sure the order is correct, ped file first then map file (for standard dataset), bed file then bim file then fam file (for binary dataset)

Did you get any warnings from plink?

They use --file, but can I use --bfile to combine?
