I can't really address the Proton (we don't use them in our labs), but we have PGM's running in our CAP-CLIA facility and we will, for the most part, be using them for development work going forward....

Yes...you are correct...Bowtie2 is what they are using in the GBS pipeline...I got confirmation of that. His lab does however use Novoalign for their WGS.

Were you aware that BGI sent several (at least 5...perhaps 10?) HiSeqs earlier this year to the CHOP? That lab is already CLIA.;)

I am pretty sure that Dr. Buckler's lab uses Novoalign as an alignment tool...at least, so I am told. I know Dr. Buckler quite well and I am sure if you reached back to him he would be happy to...
