I have been trying so many formats with different file suffix (.bed .list .intervals .interval_list) but only .bed and .interval_list worked for me so far.

I agree with jwfoley. If you dont have any bioinformatics skills you better ask someone to do it for you at this moment. I think BGI does provide data analysis plans but of course you'll have to pay...

As I believe many companies are still undergoing 4000 validation testing, but so far the graphs on 4000 raw data that i have seen are all pretty nice and stable beside the duplication problem...

Where can I find rRNA databases?

The only rRNA database I know is SILVA, but it only contains 16S/18S and 23S/28S rRNAs
What are some other rRNA database suggestions?
