Also I was hoping to peform some saturation analysis so downsampling the FASTQ files and see what happens to the gene transcripts but also the unmapped stuff.

Good to know it does have an affect...

great thanks for that Brian, I don't seem to be able to find an associated publication with the aligner. It is certainly an aligner that I have not bee aware of, thanks for that.
