How are you preparing your library? We do a lot of amplicon sequencing, and sharp drops in quality in the 75-150bp region typically indicate some level of PCR artifact (primer-dimer) in the library....

We've done 350x310 runs with a standard 600-cycle kit, including an 8bp index read. Based on the amount of reagents left after a 350x310 run, you could probably go up to 350x325 with an index.

We're not doing any sort of analysis that involves alignment to a reference, but data quality from our PE150 NextSeq runs has been essentially identical to PE150 Rapid Runs on HiSeq.
