Not always. Very intermittent, but it does exist. And I can find those tiles and see the dark bubbles circles as Phillip showed. I'd go find some right now but we dump thumbnails after the run and I don't have anything running right now. Illumina tech support just mentioned that there is some bubble-related issue with "swath and tile drop out" at some HiSeq 2500 sites. They have launched an internal investigation.
