    population genetics parameter estimation of solexa population sequencing

    My project:

    A 10000bp region on chromsome 1 of human, soelxa sequencing this region of 50 individuals,



    How can I estimate Pi (nucleartide diversity) ?


    I know there are at list 3 factors effect :

    1. sequencing error
    2. alignment error
    3. number of sequences be sequenced per individual is random
