    Trouble running CEGMA sample data

    Hello,

I am installing cegma for the first time and I am having trouble running sample data. I googled it, I could not able to find a solution. I followed steps exactly as described in http://korflab.ucdavis.edu/Datasets/...ructions_2.txt

Any suggestions will be greatly appreciated!

    user:~/cegma_v2.4.010312/bin$ ./cegma -g /home/src/cegma_v2.4.010312/sample/sample.dna -p /home/src/cegma_v2.4.010312/sample/sample.prot

You may have followed the steps in the link you included but did you get any errors along the way?

Is there a local "bin" directory in the cegma base directory and are there several files in there including "local_map"?

I made an amazon machine image for CEGMA - search CEGMA on AWS and you should find it. It is ami-18935a70. It's preconfigured, just upload your data and run.

From the location where you ran CEGMA, is there a valid path to ./data/hmm_profiles?

Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.

Nine Things a Sample Prep Scientist Thinks About Before Sequencing
          by SEQadmin2

I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

Here are nine questions we think about, in roughly the order they matter, before...
