Seal is kind of a relative of BBDuk that can associate each kmer with multiple values rather than just one. So, it can disambiguate in cases when a kmer comes from multiple sequences or references. As such, you can use it to for example calculate FPKM values in RNA-seq or annotate reads/sequences with the names of all other sequences with which they share kmers, and how many are shared.
