    Cufflinks---no response after run

    Hi all,

    I am suffering a very strange problem in running Cufflinks and hope you can help to solve this:

    1. I had run Cufflinks for a lot of times before. But recently I found it did not generate any outputs and did not report any errors. When I typed “top”, both the CPU and Memory were 0 and the status was S (sleep);

    2. When I typed “cufflinks”, it returned the details of parameters as before;

    3. However, if I typed “cufflinks” with an incorrect path to the SAM file, previously it would report an error like this “You are using Cufflinks v2.2.1, which is the most recent release. open: No such file or directory File a doesn't appear to be a valid BAM file, trying SAM... Error: cannot open alignment file a for reading”. But this time, there was no error reported.

    Does anyone can help me on this? Thanks so much!

        Hi,

        I did fix this problem, however I am not sure how or what the problem was. First, I tried to run Cufflinks on a different computer, which had no problems running. After that I reinstalled the OS on my computer and then the problem disappeared. I don´t know if this can help you, I hope so.

          Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
