General LIMS versus NGS only LIMS

    Hi,
I'd like to get your perspective on the value of getting a NGS specific LIMS rather than a general one that you can configure according to your needs.
There are a handful of companies (I can think of three at least) that specialize on NGS but what about general systems?
Is it the expertise or integration they can potentially provide and can't general LIMS provide the same level of integration and configuration?
I need some help understanding the benefits of one versus the other...
    thanks for your time.

    Hi magcha,

would you mind saying which are the NGS-specific companies you have in mind? We're looking at the same thing right now and I'm curious if there are obvious cases that we've missed.

We're looking for an NGS-specific one mostly because that's all that we need. Our current solution is a patched-up website form that makes it a bit too easy to enter incorrect information. The NGS-specific have the advantage of having a couple of neat bells and whistles (monitoring run folders & populating fields from it), they're pre-organized for sequencing workflows and I think they tend to be cheaper as well.

The NGS-specific LIMS we are considering is miniLIMS from BioTeam. If anyone has experience with this system or any other NGS-specific LIMS we'd sure appreciate their experience. How long did it take to set up. How has it helped? What is it missing? etc.

I'd recommend buying in a commercial and configured solution. We have built our own LIMs for NGS but started at a time when there were no commercial offerings.

Our Sanger sequencing is run on a commercial platform and we just use it. No configuration and little pain. We use Geospiza in this instance.

Interestingly someone at AGBT mentioned the Galaxy LIMs and I am trying to find out more about that. I like the cloud based solution with no hardware to configure or look after once the install is done.

Nine Things a Sample Prep Scientist Thinks About Before Sequencing
          by SEQadmin2

I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

Here are nine questions we think about, in roughly the order they matter, before...

From Collection to Sequencing: Why Sample Preparation and Preservation Define Sequencing Data
          by SEQadmin2

Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.

The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
