    If by "aligning" you mean "mapping to a reference sequence" then I would say that the company's offered software will be one of the best options. This is 'corona lite' for the Solid (works in color space!) and Newbler for 454.

    For cross-platform mapping and/or assembly (i.e., mixing up 454 and SOLiD reads and expecting to obtain contigs from them) then neither of the above will work very well.

      Yes, i mean "mapping to a reference sequence" and i want to known some other programs designed for alignment of solid or 454 reads.
