    RSEM: has anyone tried this?

    any verdicts on this one? Is it doing better than Cufflinks?

    I haven't benchmarked it thoroughly yet so I don't have an answer to your second question, but one nice feature with it is that it can generate a simulated RNA-seq dataset to compare different quantifiers on (although one might not want to include RSEM itself in such a comparison).

      Yes I tried this. However, I had problems with some places that took me too long to solve. But in the end I managed to get it done. Thank you.
