    tools for differential alternative splicing

    hi all,
    I am a new member of this community, till now i read various threads which i found really helpful for my work. i have various queries, but i will try to discuss them step by step.
    I am not that sound in bioinformatics, but i am trying to get a better understanding of it.
    i am using illumina genome analyser, and i am interested in RNA seq analysis.
    i had used clc genomics, avadis ngs(trial version) and now working with cufflink pipeline(along with cuffdiff).
    clc genomics is very easy to understand and is helpful in various downstream RNA seq analysis, but it has no options of differential alternative splicing.
    i am interested in differential alternative splicing pattern in wild type and mutant condition, can anyone please suggest me software for the same.(i don't have replicates as is required by various softwares, so please suggest keeping the same in mind)

    Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.

    I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second.
