I think those are the 'zero-mode waveguide nanophotonic visualization chambers' that house the DNA polymerase where the real time sequencing takes place.

Your guess is as good as mine :0)

I am not a microbiologist but maybe simple bacteria. They were in a "fresh" SMRT cell. Maybe someone else can identify them accurately by their appearance.
