I am new to CHIP-Seq data analysis, we are comparing the efficiency of different antibodies in CHIP experiment. Any one can recommend a pipeline program for those kind of analysis? such as what program for sequencing data alignment, which program for peaking calling or what program to compared the CHIP from the different antibodies
