  • Prices of exome sequencing

How many exomes with good coverage (30x) can sequenced in 454/Roche with US$ 30,000??

  • #2
    Good question!

I have almost the same question: what about 50x coverage, how much does it cost nowadays? (just to compare to the costs in my country)

    Tks!

the coverage is never consistent it ranges from 0 to few hundred so when you say 30x coverage its meaningless, don't you agree?

Why 454? Using the Illumina platform (HiSeq) and their TruSeq whole exome kit you can sequene 6 exomes to an averge depth ~70x for somwhere between $6,000-$9,000 US.

454 exome is a viable application. The cost might be higher than hiseq, but it's a different type of sequencing data. I wouldn't rule out 454 If i had the funds.

All of the solution phase methods used for exome capture have a small insert size to increase the amount of on target sequencing. All exomes we do cheaply and well on the Illumina HiSeq. Even Roche Nimblegen's EZ exome kits are designed for the HiSeq. The solution phase work well and are easy to automate.

Roche has the 2.1M exome array that works with 454 but out of a single run with ~1.2M reads (~350 Mb) you can only get 8-9X median coverage of a single sample. For a 50 Mb exome @ 50X you can easily run eight samples in a single lane of a HiSeq for a fraction of the cost of a 454 run.

We have found the 454 better suited for 250 kb - 1Mb custom panels to use the longer reads to get better information on indels and haplotype SNPs. With the 1Mb using the 385K array ~50X median coverage using 1/4 PTP. This is useful in addition to exomes/genomes done on the HiSeq and for follow-up validation. This step likely will move to the MiSeq especially with the PE-250 coming.

According to Genomic version of Moore's Law...

...prices of exome sequencing should have dropped some since this thread began. Can anyone comment on whether any aspect of exome sequencing actually got cheaper in the last year?

BGI quoted me $1200 for 50x. The numbers in your image is for 100x or 150x. I think it is about right.

                      Strategies for Sequencing Challenging Samples
                      by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
