  • Full Time Software Developer

    UNC Charlotte Dept. of Bioinformatics is seeking a full time Software Developer (research associate). The incumbent will lead the development of bioinformatics web servers, resources and applications. He/she will also work on big data integration and analysis. One focus is the Pathview project. Pathview is an open-source package that maps, integrates and renders a large variety of biological data onto pathways, and produces interpretable graphs with publication quality. Pathview was quickly adopted and widely used by thousands of scientists worldwide. With a major NSF grant recently awarded, Pathview will be fully developed as a systematic solution for pathway based analytics and visualization.

    Pathview is a tool set for pathway based data integration and visualization. It maps and renders a wide variety of biological data on relevant pathway graphs. All users need is to supply their data and specify the target pathway. Pathview automatically downloads the pathway graph data, parses the data file, maps user data to the pathway, and render pathway graph with the mapped data. In addition, Pathview also seamlessly integrates with pathway and gene set (enrichment) analysis tools for large-scale and fully automated analysis.

    GAGE is a published method for gene set (enrichment or GSEA) or pathway analysis. GAGE is generally applicable independent of microarray or RNA-Seq data attributes including sample sizes, experimental designs, assay platforms, and other types of heterogeneity, and consistently achieves superior performance over other frequently used methods. In gage package, we provide functions for basic GAGE analysis, result processing and presentation. We have also built pipeline routines for of multiple GAGE analyses in a batch, comparison between parallel analyses, and combined analysis of heterogeneous data from different sources/studies. In addition, we provide demo microarray data and commonly used gene set data based on KEGG pathways and GO terms. These funtions and data are also useful for gene set analysis using other methods.


    Technical skills:
    LAMP based web + database development (PHP & JavaScript & MySQL preferred)
    Unix/Linux shell
    Python or Java
    Version control: svn and git
    Data integration and visualization
    R/Bioconductor is a plus, understanding molecular biology is a plus

    Other qualifications:
    Excellent communication and problem-solving skills, attention to detail
    Ability to work independently and in a team
    Self-motivated and disciplined, time and project management skills
    Enjoy building highly quality software, enjoy data analysis
    Proven development experience, publication record is a plus

    Education:
    Bachelor or advanced degree + 3 years working experience in bioinformatics, computer science or related fields.

    Salary and benefits:
    Salary $50,000-80,000 depending on experience, full benefit package, may sponsor H1B visa

      To be honest, the compensation seems a bit low compared to industry standards, even for only a few years of experience. Remember, your competing not only against developers in biotech, but also against the giants of software (google, facebook, etc.).

        Thank you for your frank comments. I understand what you say. I know it is hard to compete with industry in terms of pay level. Academic jobs are quite different and can be appealing in other aspects. SEQanswers seems to appreciate this by providing two different job forums.
        I need to say that this pay level is not low in academia though. We try to be frank and provide as much info as possible here, so that it is easy for potential candidates to compare and decide if they want to apply.

          having hired in more than a few software developers (across all levels) into academia, I totally get where your coming from, including the challenges of hiring from and benefits of working in academia. Hopefully, my opinion above is simply taken as a data point you can use as you continue your search.

            thanks for understanding. another important factor affecting pay level is the location. People at SF or Boston may be paid substantially higher than other places (expenses there are much higher too), both in industry and academia.
            Your input is valuable, some potentail applicants may think the same way, which give us a good chance to clarify.

              It's probably a fixed-term contract, which is something for potential applicants to consider if they're applying for a home loan and need more certainty regarding employment. Also, having an anti-science president who doesn't like foreigners (except pretty and female ones) means you might get a lot less international applicants than you would have had a year ago.

                Thanks for the comments and interest. The initial Pathview NSF grant is for 3 years. But this position may be extended depending on our needs. Actually most if not all research staff positions in our university and other universities are similar.
                This position is open to international candidates, and we are willing to sponsor H1B visa if they are excellent fit.
                In addition, we also have postdoc positions and PhD student assistantships (longer terms) for those with less experience.
