I just tried to determine miRNA features, I computed most but I still don't know how to compute the structure features like the stem length, base paring probability, largest bulge, gap ratio,,etc I tried to get my answer with the Vienna package but I couldn't. What do you suggest. Actually, I tried to extract all the possible features of the secondary structure of miRNA, I used perl and Bioperl but I didn't find any function or package to help me to get the stem length, base paring probability, largest bulge, gap ratio..etc
