    For analysis of 16S data you will want to use an established pipeline such as Qiime (link).

        I am afraid that I might have caused a misunderstanding. I explain: I asked a question *I wonder where can I download a gtf file for microbial 16SrRNA (DNA) sequences*
        I meant a gtf file of published microbial 16SrRNA (DNA) sequences. Not my own ones. I trust this aligned file of 16S rRNA does exist as the method has been around for such long time. I need it for Qlucore analysis.

          There are databases e.g. SILVA that provide this information. NCBI also has a 16S microbial dataset.

          As for your question about a tool that can be used on windows, I don't know any that are free. There are commercial programs like CLC Genomics Workbench, Geneious that have windows versions to do NGS data analysis.
