Sorry for the common question on this forum but I'm new to NGS and hoping to get advise on the best platform to use to monitor bacterial resistance to therapy. We will have a reference strain but will want to compare subsequent isolates to the reference sequence. Any help would be much appreciated.

If you are looking for a relatively inexpensive solution then some form of Illumina sequencing (HiSeq/MiSeq) would be hard to beat.
If you need to compare "near finished" genomes then including PacBio (at least for the reference strain) would be advisable. Unless your "reference" strain is available in a finished form, then PacBio may not be needed.Last edited by GenoMax; 12-04-2013, 12:22 PM.
