    Extracting probe id's

    I have downloaded some CEL files from GEO, and wish to annotate probe id's with AILUN. Can someone advise me about the most time-efficient way of extracting the probe id's from the CEL files? Is there for example some grep command that could do the job? I'm unfortunately not familiar enough with UNIX to figure this out..

    I assume that if you have .CEL files the data is from Affymetrix arrays.

    Have a look at the Affymetrix website

    Download annotation files to understand what biological entities are represented on Applied Biosystems GeneChip arrays.


    as well as the Bioconductor website and mailing lists.

    Affymetrix usually releases annotations for their arrays. Even if you want to do your own annotations, the Affymetrix files are csv text files, which you can open in Excel, and the first column in the files is usually the probe set identifiers.

        Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.
