    Samtools repository moved to github

    I have set up the official repository at:

    samtools has 16 repositories available. Follow their code on GitHub.


    imported from SVN. The changes from my private github repository have been fully merged to SVN before importing. I will stop making changes to my private github and the subversion at SourceForge, but both will exist for a historical record. The detailed changes in my private github and tags/branches in subversion are not imported. Change logs that are not imported to <https://github.com/samtools> are kept in "ChangeLog.old". Note that only the repository has been moved. The samtools website, file download and the mailing list are still hosted by sourceforge.

    At present, Petr Danecek, a long-time samtools developer, and myself can commit to samtools/samtools and samtools/tabix. Only I can change the spec, but I am happy to add Tim Fennel or Alec as admin. Alec has improved the spec before. As Mark and Richard have argued, changes to the spec will go through discussions and be less open.

    I am aware that moving the official repository will cause troubles to some developers, which is further complicated by my own unofficial fork. I apologize for my mistakes and hope having a single official repository at github will benefit the development in the long run.

      Love this - good data definitely starts from good input, and poor input can only give relatively poor data. I particularly like the mention of Nanodrop/absorbance based methods for quantification. It's such a toss up if you'll get an accurate reading or what amounts to a randomly generated number, and a lot of library/sequencing related issues can be traced back to poor quant.

      I’m not a sequencing expert. I’m a purification scientist who uses NGS to evaluate workflows my group develops. With this perspective, we think about the sample first and the NGS workflow second. The sequencer is an exceptionally honest reporter, but it can only report on what you give it, so whether you get clean, interpretable data from an NGS workflow is largely determined before you begin.

      Data variability is still an issue in sequencing technologies despite the advances in reproducibility and accuracy of these platforms. But the problem does not originate in the sequencing itself, but in the previous steps, before the sample reaches the sequencer.


      The first step is collection, followed by preservation and sample preparation for analysis. Most scientists overlook those steps, but not being careful might just be skewing the experiment’s results.
