  • Ion Torrent analysis on local Galaxy

    Hello everyone!

I have recently created a local galaxy instance, and I would like to run the Torrent Variant Caller (TVC) tool on it. I have already managed to install TMAP.

I have not been able to find it in the main ToolShed. I did find it though on a public server (https://galaxy-public.curie.fr/) but doesn't seem to have its tools for use in local instances.

Does anyone know how to install TVC (or the whole Torrent Suite) on my local galaxy instance?

    Thank you!

    Daiana

Hi, I can't help directly but I'd suggest you contact the administrator (galaxy.contact {a-t} curie.fr) and ask if they could share their wrapper for the TVC.

      Thanks r.rosati!
I have already written them. Their answer is that they don't give support to their local galaxy instance anymore, so the TVC version is old and the wrapper won't work.
As I believe the wrapper would still work or will do with minor corrections, I kindly ask for their xml file but haven't received any answer yet.
I'll let you know when I have more info!

Essential Discoveries and Tools in Epitranscriptomics
          by seqadmin

The field of epigenetics has traditionally concentrated more on DNA and how changes like methylation and phosphorylation of histones impact gene expression and regulation. However, our increased understanding of RNA modifications and their importance in cellular processes has led to a rise in epitranscriptomics research. “Epitranscriptomics brings together the concepts of epigenetics and gene expression,” explained Adrien Leger, PhD, Principal Research Scientist on Modified Bases...

          Current Approaches to Protein Sequencing
          by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...
