  • fragment recruitment plot: metagenomics

    There used to be fragment recruitment plot tools available online (web servers) but now I see none (not at MG-RAST or CAMERA). I want to do standard plots (horizontal line of reference sequence, with recruited fragments from NGS or sanger reads of metagenome data). I am guessing that everyone now just uses short-read assemblers, but I would like to check that there is not some useful website somewhere that will do some of the work for me (i.e. I upload data, they do the recruitment and output a nice plot).
    Otherwise, is there a standard protocol (step-by-step) that someone has or knows of, and can point me in the right direction. I have FR-Hit, but before I get it up and running, I want to check what others use.
