  • GTF file for maize?

    Hi,
    Is there a GTF file for maize? I know a GFF file exists but I'm using Cufflinks and need the GTF.

      Thanks for the link however the file only seems to contain entries for chromosome 9...

        Has anyone been able to locate a maize GTF file or create one from the GFF file from the Filtered Gene Set (http://ftp.maizesequence.org/current/filtered-set/)? Would be very useful.

        To convert a GFF into a GTF, it looks like it's just a matter of re-formatting, but I'm unclear as to how to do that.

          When we mentioned the 'chromosome 9' only problem to Ensembl they basically said "oops, will be corrected in the next release." Which was suppose to be today and, yes, I just checked, was today. See:

          ftp://ftp.ensemblgenomes.org/pub/release-9/plants/gtf/

          I haven't actually looked the maize GTF in detail yet -- that is now on my 'to do' list for the day -- but they do have entries for all 10 chromosomes.

            Yeah, it looks like that. Harder to do than to say, though. Speaking from experience.
