Default Does Cufflinks support single-end and paired end data together ?

Has anybody tried Cufflinks after merging single-end and paired-end data ?
I am guessing the connectivity between exons will be a lot better this way.
However, the --library-type parameter seems to allow either single or paired.

cheers

Default

The default library-type will handle this mixture just fine.
