Default MIPs/MIPgen - multiplexing pipeline

Hi,
I'm new to the whole sequencing/bioinformatics domain; and I was wondering if anyone knows how to proceed with using the MIPgen analysis (https://github.com/shendurelab/MIPGEN/tree/master/tools) As in, I am not sure how/where you start once you have reads from illumina.
I'd appreciate if someone can help me.
