I am making a research proposal, and looking into RNA-Seq for metatranscriptomics of 2 different yeasts in the same sample (S. cerevisiae + L. thermotolerans). I know, it should be possible to map against two genomes, but I would like to hear your ideas. What is the best way/tools to use? It will be ether on Illumina Genome analyzer IIx or 454 Genome Sequencer FLX.
