I have resequenced 54 closely-related strains of yeast and now I would like to assemble them into a phylogenetic tree just to make sure they are related as I expect them to be. I'm new to next gen sequencing so this serves as a check for my sequence alignment and assembly methods as well
However, I can't find any programs that can handle such a large task. The most impressive software I can find tends to be built to incorporate many taxa, not longer sequences (mine are each 12.5Mb long). Does anyone have any suggestions of how to do this?
