  • Bioinformatics Researcher – Next Generation Sequencing

A postdoctoral position is open in Dr. Shen’s group at the Icahn School of Medicine at Mount Sinai in New York City. Our research mainly focuses on bioinformatic analysis of transcriptomic and epigenomic data for brain diseases, such as drug addiction and depression. We mainly work with next-generation sequencing (NGS) data which are generated from Mount Sinai’s sequencing core facility. We have accumulated more than three hundred ChIP-seq and RNA-seq samples, with much more coming in the next few years.

You will use the most advanced statistical methods to analyze these data and make stories out of it. You will also develop novel approaches to optimize our use of these data and build applications. If you are very quantitative in mind, like to deal with large volume of data and love challenges, this is a wonderful opportunity!

Our effort to advance the analysis of NGS data can be demonstrated by the following software development:

    diffReps – differential analysis for ChIP-seq: https://code.google.com/p/diffreps/
ngs.plot – biological hypotheses testing with NGS data: https://code.google.com/p/ngsplot/

We will continue to develop these software which have proved to be very useful for researchers in the field. We wish you can be part of this exciting journey!

My group also collaborates with multiple investigators in the department, such as Drs. Eric Nestler, Yasmin Hurd, Schahram Akbarian and Scott Russo, who are world-renowned neuroscientists. We are very well funded and are determined to do the best quality research. For more information, please visit: http://neuroscience.mssm.edu/shen/

    Requirements:
    - Ph.D. in computer science, computational biology, bioinformatics or related fields.
    - Strong problem solving skills.
    - “Can do” attitude with some hacker’s spirits.
    - Excellent knowledge with statistics and data mining techniques.
    - Good knowledge about molecular biology, genomics and sequencing technology.
    - Strong programming skills with scripting languages such as Perl, Python or PHP.
    - Strong skills with statistical computing platforms; R preferred.
    - Working experience with distributed systems and cloud computing a strong plus.
    - Working experience with Linux operating system a must.
    - Excellent communication and presentation skills.

Interested person should send his/her CV along with at least two references to [email protected]

    Current Approaches to Protein Sequencing
    by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

    Strategies for Sequencing Challenging Samples
    by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
