  • hppRNA: a Snakemake-based handy parameter-free pipeline for RNA-Seq analysis

    Hi there,

I am delighted to announce the release of a new comprehensive pipeline for RNA-Seq analysis on local server - hppRNA.

This tool integrates six workflows such as Tophat–Cufflink–Cuffdiff, Subread–featureCounts–DESeq2, STAR–RSEM–EBSeq, Bowtie–eXpress–edgeR, kallisto–sleuth, and HISAT–StringTie–Ballgown to handle fastq files and generate the gene expression matrix and differentially-expressed-genes.

In addition, it detects SNPs and fusion genes and copes with long noncoding RNAs and circular analysis.

Download hppRNA for free. A Snakemake-based handy parameter-free pipeline for RNA-Seq analysis. hppRNA package is dedicated to the RNA-Seq analysis for a large number of samples simultaneously from the very beginning to the very end, which is formulated in Snakemake pipeline management system. It starts from fastq files and will produce gene/isoform expression matrix, differentially-expressed-genes, sample clusters as well as detection of SNP and fusion genes by combination of the state-of-the-art software.

RNA-Seq technology has been gradually becoming a routine approach for characterizing the properties of transcriptome in terms of organisms, cell types and conditions and consequently a big burden has been put on the facet of data analysis, which calls for an easy-to-learn workflow to cope with the i …

Please let me know if you encounter any issues when using this pipeline. (email address: [email protected])

    Thanks,

    Current Approaches to Protein Sequencing
    by seqadmin

Proteins are often described as the workhorses of the cell, and identifying their sequences is key to understanding their role in biological processes and disease. Currently, the most common technique used to determine protein sequences is mass spectrometry. While still a valuable tool, mass spectrometry faces several limitations and requires a highly experienced scientist familiar with the equipment to operate it. Additionally, other proteomic methods, like affinity assays, are constrained...

    Strategies for Sequencing Challenging Samples
    by seqadmin

Despite advancements in sequencing platforms and related sample preparation technologies, certain sample types continue to present significant challenges that can compromise sequencing results. Pedro Echave, Senior Manager of the Global Business Segment at Revvity, explained that the success of a sequencing experiment ultimately depends on the amount and integrity of the nucleic acid template (RNA or DNA) obtained from a sample. “The better the quality of the nucleic acid isolated...
