  • SOLiD 4 ChIP-seq library preparation

    I've been working with Illumina but am now switching to SOLiD.

    I want to make my first ChIP-seq libraries to be sequenced on the SOLiD4 system. I have the ChIP'ed DNA (10 ng) and I'm looking for the best SOLiD protocol for library preparation.

    The Applied Biosystems/Invitrogen kits are expensive so I was thinking of using the NEB kit (NEBNext ChIP-Seq Sample Prep Master Mix Set 3). Does this kit work well?

    Does anyone else know of any better protocols or kits for ChIP-seq library prepartion?

    No idea if the NEB kits work, but for ChIPSeq on the SOLiD we use the regular fragment library kit, not the ChIPSeq kit, since we only process the ChIPped DNA and don't create it.
    This kit is considerably less expensive than the ChIPSeq kit. You basically need to have a magnetic stand, ampure xp beads, SOLiD barcodes kit and the components in the lib prep kit. Ask your FAS for the SOLiD ChIP-Seq Kit with Barcoding Beta Protocol, it works like a charm. The barcode kit is about a thousand dollars but is good for many many libraries.
