Default New transcript?

Hi!
We have measured a protein, but we get a much larger protein than the transcript should imply.

Using RNA-seq I assembled some transcript using Cufflinks->Cuffmerge to look for a new transcript. I have only ran a few of all samples.

I did not find anything obvious, but a "wired thing" upstream of the gene:

Sorry for hiding the gene name, I don't know if its "secret" or not...

Question is, how should I presceed?

Hi Sindrle,

Can you please give more details on how you measured the protein and also what are you referring to as a "wired thing" in the picture that you attached.
