I have a question regarding samples with a mixture of cells, for example tumor samples with a mixture of healthy and tumor cells. So affected cells might have a deletion of one allele, while healthy cells will have both copies. Can NGS make them apart? How can one make calls for heterozygous deletions and get differences in copy number?
I guess it is important to select samples with the maximum uffacted/unaffected cells ratio but still sometimes it is difficult to get a good sample.
How are you handling this kind of analysis?
