Default Processing SOLiD data with CLC bio Genomics work bench

Hi,
Anyone using CLC bio Genomics workbench for the analysis of SOliD mRNA-Seq data?. I understand that CLC bio cant read CSfasta files yet... so wondering how this would affect the final results? Thanks
