I have read the MEGAN manual, and I came upon the following:
"By default, the program requires at least 5 reads to hit a taxon, before the taxon is deemed present. All reads that are initially assigned to a taxon that is not deemed present are pushed up the taxonomy until a node is reached that has enough reads."
Now as I am working with representative sequences from OTUs, I want to change this setting. Does anyone know how to change this, so that only 1 read is required to hit a taxon, before the taxon is deemed present?
For the record I am working with pyrosequencing 16S reads.
Any advice will be greatly appreciated!
