Default Compile FASTA file - search for multiple genome names in protein database

Hi,

I am not experienced and have a task to search multiple genomes in FASTA database.

I tried Proteome Discoverer, which works perfect if only one protein reference/sequence is to be found. However, there is a need for more than 2000 unknown sequences to be matched to FASTA file (in this case Uniprot database).

Please help, which program to use to match multiple partial sequences, which are saved in excel file to FASTA database file and compile all the findings in another fasta file?
