I have microarray data, representing RNA expression of different genes for different samples having specific characteristics. I would like to compare the effect of each characteristic with 2way anova. I did that in matlab both with my own calculation and using available function (Anova2). After adjusting p-values, I got no significant genes. My supervisor told me to use 2way anova in limma package of R. But I couldn't find it and he is a super busy man to explain it for me. Is there any one who is aware of this function?
