Ingenuity is a pioneer in adding text mining and knowledge management tools to computational biology. For more than a decade, Ingenuity has been curating knowledge from life science literature to support information discovery and we are dedicated to continuously integrating innovative text mining techniques to improve our knowledge acquisition system. You will have the unique opportunity to leverage our expert curation protocol, millions of manually extracted findings, comprehensive ontology, and sophisticated computational models to build a practical and effective text mining based knowledge curation system.
POSITION SUMMARY
The biomedical text mining engineer will work on our NLP-based data curation solutions and build our automatic knowledge acquisition platforms.
DUTIES AND RESPONSIBILITIES
Essential Functions:
• Design and develop information extraction systems to enable NLP-based data curation solutions. For example, development of an automatic system to extract mutation-to-phenotype events from the literature.
• Leverage our expert curation protocol to improve our existing NLP-based finding extraction pipeline.
• Integrate text mining techniques into our manual knowledge acquisition tools to improve our manual curation efficiency.
Marginal Functions:
• Collaborate with our Ontology team and help their data curation and annotation efforts.
• Identify knowledge discovery opportunities based upon Ingenity’s comprehensive and high-quality knowledge-base.
• Explore and integrate best text mining practices and new techniques into our core knowledge management tools.
KNOWLEDGE, SKILLS AND ABILITIES
Natural language processing experience, particularly computational linguistics and knowledge-based NLP. Training in lexical semantics (syntax, morphology, semantics, etc).
Minimum
• Demonstrated knowledge of current research trends, techniques and in IR and NLP as applied to biomedicine.
• Must be familiar with Semantic Web concepts, including ontologies, knowledge representation and reasoning.
• Strong programming skills in Java and Python, with a focus on high-performance text and linguistic processing.
• Strong verbal and written communications skills.
Preferred
• Knowledge of language / writing conventions in the life sciences and what makes them different from other fields.
• Research background and publications in refereed conferences is a plus.
• Knowledge of Scrum and XP methodologies.
EXPERIENCE
Minimum
• Experience in applying NLP and IR techniques to medicine, biology and genomics information, including entity recognition, fact extraction, and semantic disambiguation.
• Experience or demonstrated knowledge of machine learning techniques, particularly as related to statistical natural language processing.
Preferred
• Specific experience working with MeSH, UMLS, Gene Ontology, and other biomedical ontologies.
• Participation in BioCreative, TREC or SIGIR a strong plus.
• Experience with natural language generation and summarization approaches.
• Experience developing with formal ontologies and controlled vocabularies.
• Experience with search engine and data mining technologies and architectures a strong plus.
• Experience with frame-based knowledge-representation and systems such as Protégé.
EDUCATION
Minimum
• MS or PhD in the biomedical sciences (or equivalent)
