Does anyone have any experience sequencing Nimblegene sequence capture products on a Solexa GA II? The 21mer adapters on the fragments from Nimblegen are designed for 454 sequencing, but I'd prefer to do it on Solexa. Two technical questions: (1) does anyone know of a sequencing primer that can "jump over" the 454 ligated adapters? (2) is there a technical reason why it might not be possible to do paired end sequencing with Nimblegen stuff on a solexa?
