Suppose I sequenced a sample that was found to be 500bp on a gel and my reads are 100bp from both ends. Would my insert_length (e.g. as a parameter given to velvet) be 500bp or 300bp (500-100 from both ends)?

It's 500 bp (assuming there are no adapters whose lengths need to be subtracted.) The insert size includes the length(s) of the read(s).
