Default overlap between multiple de novo assembled samples

Hi all,

we've de novo assembled several bacterial organisms from the same genus. We now want to know the number of nucleotides present/conserved in all organisms. Is there any tool that can achieve this?

Have a look at the whole-genome aligners, Mummer (dnadiff utility) and Mauve. You should be able to parse the output to get these statistics although I'm not sure they produce them directly.
