Default Weird pileups


In some genes (e.g. PRKRA and POLR2C) we sometimes see pileups from our exome-data like this (nimblegen medexome, illumina NextSeq 2x75bp). It almost look like we have spiked in cDNA into our genomic DNA sample ? Can it be pseudo genes ?

Anybody who have seen this phenomenon before ?
